I'd focus your lodging search in Rochester in the vicinity of Monroe Community College and Univ. of Rochester and also Fairport/Bushnell's Basin area, there are hotels in each area within a short walking distance to the trail.

Pittsford has a couple of decent places as well. We stayed at the Canal Lamp Inn. If you want good wifi, make sure you tell them when you make your reservation.
